Probably not. Security checks are to see if you have been convicted of certain crimes, not about your job. They only go through the police or law enforcement, not your employer.

My husband was the person being sponsored and was/is involved in some classified work for the US government. Didn't seem to have any impact on his application.

Will definitely affect it if the government involved is not one of Canada's 'friends'. Should be no problem if it was for the USA or the UK, though they'll check it.
