If I live in Canada on my PR and drive to the US in the morning on a H1B visa (with a US employer) and return back to Canada the same day in the evening, will those days count towards PR (2 out of 5 years) and citizenship eligibility?

If those days count, will it be an issue when I apply for citizenship that I worked in the US and did not try to find work in Canada?

Eventually I will try and transfer to a Canadian branch of my employer (or find another employer), but wanted to see if this cross border travel for work would in any way impact or delay Citizenship later on.
 
I believe that any partial day in Canada counts towards as a day in Canada for PR and Citizenship RO. So yes, it would count.

But I believe you will still have to list your absences, even same day ones. And that may cause some delays in regards to your citizenship application since some officers may suspect your intent to reside in Canada is questionable (that your long term goals after securing citizenship is to move to the USA).
