My uncle is planning to apply for perminant visa under skilled worker category, the question is, does he need to submit the police clearance certificate with the initial application or that would be ordered later?

have to submit PCC and all documents now along with inetial application to Sydny

pcc needs to be submitted to visa office and not to cio. however you can refer to instructions guide at cic.gc.ca for any changes
