If I have a valid work permit from a Canadian employer and they decide to send me on a remote project outside of Canada, will it impact my eligibility for the Canadian Experience Class (CEC) towards getting permanent residency? During this period, I will still be getting paid by my employer into my Canadian bank account and paying taxes.

Yes it will impact qualifying you must be living and working in Canada to use the time as Canadian work experience.
