Hi everyone,

I have a complicated situation.

I recently completed a Master's degree and applied for PGWP. I continued working full-time with a prof. as a research assistant on implied status. In my case the PGWP processing has been delayed due to Covid-19 (asked IRCC through webform).

The prof is really nice and I hope to continue with him as a PhD. He wants me to start soon as a PhD student (in 2-3 months).

I was wondering if I could apply for a study permit while I'm on implied status (implied PGWP). Also, what happens if I get the study permit before the PGWP arrives? Will I need to leave the country?

You can apply for a study permit while on implied status and in no scenario would you need to leave the country as a study/work permit holder can apply from within Canada.
If you decide to do a PhD instead of using your PGWP you will have wasted your one PGWP. You won't be eligible for another one when you complete your PhD.
