So I will have completed my graduate certificate program here in Canada in September and I would like to go to the UK for masters. Post that, I intend to come back to Canada to work. Would I be still eligible to apply for PGWP here having left Canada immediately after my studies?

You must apply for that PGWP within 180 days of completing your studies in Canada. You cannot wait and apply for the PGWP after a year. While you are studying your masters in the UK, your PGWP validity will continue to run - meaning you will effectively lose that part of your PGWP since you won't be using it to work in Canada but will be in the UK studying.
