We got a registered letter from the Rome visa office asking for my husbands passport which we sent in. Today I received an email asking us to pay the Permanent Resident fee- what is that?

the total for one person's Permanent Residency is $1040:
$75 for sponsorship
$475 for the principal applicant
and
$490 for the right of Permanent Residency (what they are asking you for)
Some people pay the whole thing up front and some just do the $550 for the first two and pay the rest when they ask for it. I'm assuming you only paid $550 with your application?

Yes, I did. Now do I go to the bank and make out a money order to Rome visa office/cdn embassy or can I pay online?
