We had planned on doing it all up front, but unfortunately our puppy had to have emergency surgery which is costing us over $1000 - so now we really need to hold off.

I don't want to wait until they request it at the end though (we're applying outland - US citizen to Canada, living in Canada currently on TWP turning visitor visa in June, straightforward app) because I'd rather not extend the application time any longer than possible.

Has anyone had experience with paying their right of permanent residence fee midway through their application? Will they be able to attach it? Does that mess anything up?

1. It is done all the time, it won't "mess" anything up. Just ensure the UCI is correct on the receipt.
 
PMM is right its done all the time. We actually did the same thing. I paid the RPRF fee once stage one was completed (sponsor approved)

Indeed. You can even e-mail the RPRF payment to Mississauga (links are available off of http://www.cic.gc.ca/english/immigrate/sponsor/pgp-apply-after.asp).

You can also go one one step further fill out the receipt fax, send by email using the case specific inquiry and or if your VO requests some documents you can send along a hard copy with the other documents.

For my wife, that is exactly what I had done. email Mississauga, email the VO, Send fax, and sent hard copy.
