in case of a passport request, what do they actually do with the passport? is some form of VISA stamped into it or what exactly happens?
 
my understanding is that if ur medical is ok then u will get it visa stamped.
 
so that VISA is used to enter the country initially? what happens to that VISA for later? is it stamped as void?
 
It is single entry visa and after landing it is not valid anymore. You will get PR card to re-enter canada
 
One more question buddy, does rejection of visa to any country ones passport affect decision in any way? especially UK and the US

No, unless there were criminality or fraud issues. You can get rejected for visa from any country, that doesn't make you inadmissible to Canada.
