Hello,
I have completed two years post- graduation diploma in Canada on May 22nd 2015, and i have applied for open work permit on Aug 21st 2015 which is 90th day of my completion date and my work permit got rejected for applying late. Is applying before 90 days is a big deal for immigration, Is there chances for approval if applied again with some explanation and what can be the best explanation.

If you finished school on May 22nd - then the 90th day after you finished classes was the 20th (not the 21st). This means your application needed to reach CIC on or before the 20th of August. If you applied on the 21st, then you applied too late. Unfortunately CIC doesn't make exceptions to the 90 day rule.

If you want to remain in Canada and work, you'll need to find an employer who is willing to offer you a full time job and also able to obtain an approved LMIA so that you can apply for a closed work permit.

Is this the only way to stay in Canada or any other. I have valid study permit until march 30th 2016 can i take a two semester course in any college and extend my study permit. There will be any problems for study permit extension as my work permit was rejected for late submission. if i get study permit extension then there will be any problem for work permit later.
