I am a software engineer and have performed activities which falls under two NOC code at same time (for around 2 years). For eg: I have have performed activities for NOC 2172 and 2173 at the same time for a period of 2 years.

What should I mention in schedule 3 form? How I can explain them to assess my application under both NOC codes? How important is NOC code?

NOC code is super important under the new rule for fed skilled worker. The processing of new applications submitted after Feb 27th is going to be skilled-based prioritization. To the extent that your skill is in high demand or classified as occupation under presssure in Canada, your application will be processed faster than before.

You may list both NOC and if you must pick one, pick the one that is most likely going to be listed as occupation under pressure. I am not an IT person otherwise I would have guessed.

This is what I would do if i were in your shoes right now. I would list both NOC on separate line of the form one after the other. I would then add a cover letter explaining that I have been doing both NOC code job simultaneously. To prove that, because they would need good evidence, I would attach a detailed job description that is approved and signed by my supervisor/employer. That way they would be assured that you are not trying to game the new rule giving preference to some skills/occupation.

I have other doubt: I have worked with different designations but the overall work done during different period of time is almost same and falls under one category only.

Can you please tell me if I have to make separate occupation entry for each designations I held? Or only one entry mentioning general term of occupation such as "software developer" (note that my designations during that period of time were: senior engineer, module leader etc) will work?

I was in a similar situation with respect to my Alberta PNP application. I wrote the immigration officer and she told me that they do not care about your title. They look at job description as provided in your employer reference letter and in the details of your job contract, if you have one. For example, manager is a common title but even an accountant may be refered to as manager as well as an engineer.

So don't worry. The immigration office is smart to know that it is the job description that matters.
