I just applied to sponsor my wife in December, of course i have heard nothing from CIC still. In our application we sent an expired FBi check , as we were waiting for the new one to arive. Well it arrived today, but we dont have an application number as of yet, how should I go about sending this. Im paranoid they will loose it if they havent processed our file yet.

WAIT for them to approve you as sponsor and forward the file to the visa office, THEN send the FBI check to the visa office. Include full details of sponsor and applicant's names, DOB and contact information. Do not send it to CPC-M, they will not be able to match it up with the original application.

That is the logical advice, but police checks expire after 2 months, what if i dont hear back from CIC well before then? I really dont want to have to get FBI checks a third time.

Police checks expire after a year. They are supposed to reach CPC-M when they are not more than 3 months old, but since you are bypassing CPC-M altogether, they should be acceptable to the VO.

We had a similar situation.

We didn't send our marriage certificate with the original application because we didn't have it at the time.

We sent if two weeks after we sent the application

We wrote in the envelope in red "Additional documentation included"

We included a letter with the following information for the sponsor and sponsoree:

In big bold font "Additional documentation included"

Name
DOB
Birth Place

We courier the package and kept copy of the delivery status.

If you have your client number I would include it too, if your partner has a visitor visa or any immigration document it should be there

Good luck

whats cpc-m and why am i by-passing them. I have heard several things about when FBI checks expire but recently when i called cic they said they need them in their hands no latter than 2 months from issue. Im confused

CPC-M = Case Processing Centre-Mississauga, where you already sent your application package without the FBI record, like you should have. Since you already sent the package without the FBI record, it is best to send it directly to the visa office, hence my statement about "bypassing CPC-M".
