if you are principle applicant your visa office will remain UAE....you can send both passports to your visa office (UAE)...
but it is better to take expert advise.....

Visa Office would be of your Country where you are a citizen and have citizenship.

London Visa Office generally looks after the applications from Pakistan/Saudi Arabia. It's possible London might look after your application too. No one can be sure. They will let you know when you have PPR. The instructions will be mentioned in the email. It could be Abu Dhabi as well.

Thanks for your reply Shariq, and what about the passports from two different countries? like I am in Qatar and my wife is in Pakistan. How the PPR comes? What is the procedure in my case? Please elaborate

Not completely sure as I haven't come across this scenario. However in most likelihood when you will receive the email they will mention you need to submit your and your wife's passport to a local VFS Canada office in Qatar. Since you are the principal applicant, the visa office will depend on where you are based and where you will need to send the passports. Your dependents residence is not considered. If they ask you to send both passports to local VFS canada office in Qatar, then you'll need to somehow arrange for your wife's passport to be in Qatar.

And generally how long it takes to get the visa stamped after PPR?

They say it can take up to 4 weeks, but I got it the next day. Within 1 week, definitely you should get it back if they ask you to submit it to your VFS office in Doha.

Abu Dhabi VO in your case. If you are PNP applicant, then even London VO may be applicable for Pakistani applicants.
