Hi guys, I urgently need some comments to a strange question. Thanks!
I plan to submit application for parent sponsor in Jan. 4, 2016. However, my parents lost their marriage certificate. It seems impossible for them to get a new one and notarize it in such a short period.
Therefore, without their marriage certificate, I am thinking to submit applications separately for my mom and dad. Is it allowed or anyone has successfully done it before?

You need to include both of them in the same application. Applying for them separately and saying their are single is misrepresentation (which could get each of them a five year ban from Canada.) If they have lost their marriage certificate, explain that to CIC and let them know you are requesting a new one. Hopefully they'll still accept the application.
