My Uncle lived in the United States for two years as he was married there. Later he separated from his wife and married again in Jordan, as well as he have a son from his second marriage. Now, should he mention that on application to CSQ and CIC? How to deal with this situation?

Of course he has to mention any previous relationships to CIC. If he doesn't, that is misrepresentation. There can be stiff consequences to misrepresenting yourself.

He will just need to be honest, and tell the truth. Let the case processors do their job.
