The generic application form asks the number of years and of education.
I have a bachelor's degree which is usually 3 years in my country but it took 5 years for me.
Should I count 3 or 5?

You've to mentioned the actual degree years. Let's say degree program is for 3 years but you did it in 5 years. you can only mentioned 3 years program. you did it in 5, due to your personal reasons.
 
I got it, but what about when the form 5669 asks me number of years you successfully complete each of the following level of education?

If I write

elementary 5
secondary 8
university 3 (even if it took 5) as you said,

when I write the period of time I attended the institution (from 2000 to 2005) the number of years it will not match.

What do you suggest?
 
we have something in common because i am a working student during my university days.to answer your second query, i would suggest based on my opinion you should write hiw many years it took you to finish i guess..any inputs seniors? tnx in advance;)

It doesn't ask how long the degree was supposed to take, it asks how many years you were in school. Put the actual number, so 5 for your Bachelor's. Telling them 3 years when it was actually 5 could easily be seen as misrepresentation.
