Hello, I know that working abroad for a Canadian at full-time capacity counts towards citizenship. so I wonder if conducting research abroad to complete a Ph.D. thesis being registered in a Canadian university as a full-time student counts as well. Any thoughts?

1. Neither are correct, only working abroad for the Canadian or Provincial Governments or the Military count as physical presence for Citizenship.

Oh no, check the website out. It goes beyond government and military:

The website reads:

Can my time abroad count toward my permanent resident status?
It depends on what you do and who you travel with. Your time outside of Canada may count toward your permanent resident status if you meet 1 of these conditions:
You work outside Canada
You need to work full-time for:
  • a Canadian business or organization, or
  • the Canadian federal, provincial or territorial government

As the bolded large font title you quoted very clearly states, that is for the PR residency requirement and has nothing to do with citizenship.
