Does CIC return the application packages which are not eligible to be processed?

I just heard from CIC that my application can not be processed because I am not eligible for the skilled worker category. I had applied under the Ph.D stream; they expect at least 2 years of Ph.D being completed while I have been in the program for 22 months. Does CIC return my application package?
