My father's name mentioned in my documents differs from the name on his own ID's. On all my documents, Passport, Birth Certificate, etc., my father's name is written as Dr. G N A***
However, in all the ID's that he has, including his passport, his name is written without the salutation and not as the initials as follows - Gh*** Na*** Ar***.
If I wish to sponsor my Dad through the Parent Super Visa program, is this discrepancy going to be a problem? If yes, how should I address it?

Is this from a language with a different script, ie it's a transliteration issue?

A letter of explanation may suffice if all of the other info such as dates correspond but hard to say.

Frankly, I wouldn't say it's a transliteration issue.
Which document would be referred to when verifying that the claimed person is actually a parent of the sponsor or not?

In General, it's the sponsor's birth certificate and the principle applicant's passport/national ID (if there is one in your country)
