I submitted my express entry application and was told that my profile was ineligible.

Your Express Entry profile has been reviewed and we have determined that you are not eligible for Express Entry at this time.

To qualify for Express Entry, you must meet the minimum eligibility criteria for the Federal Skilled Worker Program, and/or the Federal Skilled Trades Program and/or the Canadian Experience Class. Based on the information you gave in your profile, you do not appear to meet the minimum eligibility criteria for any of these programs at the moment. Below are a few examples of why a candidate will be found ineligible:

• not having a valid language test,
• language test results that are more than two years old,
• a language test score that is too low,
• not having enough relevant work experience,
• not having the required education level,
• not having enough funds.

I have already given IELTS with a score of 8 which I think is good. I also have a Masters degree and I mentioned sufficient funds. Also the express entry wizard told me that I was eligible to apply so following questions:

1. While filling up the express entry application do i have to submit WES certification for education?
2. While filling up the express entry application do I have to submit reference letters for my work experience? Because I don't think it asked me to do that.
 
I am going to assume you actually mean "profile" instead of "application". If that is the case then you do not have to submit any documents in order to create your profile.

That being said if you have foreign educational credentials then you must get them assessed before creating your profile.
 
Thanks @DelPiero07. Yes, I guess I did mean express entry profile (some of the terminologies are confusing)

I created an account at wes.org to start the education assessment. Would I have to pay the $200 for the assessment before I submit my profile for express entry?

Yes you'll have to pay $200 and wait for wes result. You need to have IELTS and ECA completed in order to create an EE profile.
