HI I have done physiotherapy from India and I came to canada and then i have done Travel and Tourism course so if i apply under cec as a physiotherapy assistant which is included in noc list so is there any chance of rejection of my file due to different course....

I don't think that should be a problem. In any case if you have any doubts about your file which you think would confuse VO than i would suggest to put a cover letter explaining the situation.

Do you have work experience in Canada, as a Physio therapy assistant, if you are applying under CEC class, you will need a years work experience. If you have the relevant experience it wont matter what course you did.

Check this site and see if your eligible:
http://www.cic.gc.ca/english/immigrate/cec/apply-who.asp

If your occupation is skilled and you meet all other requirements, then you're good to go.
