My husband is a US citizen and a resident of California. We are beginning to work through the immigration process to allow him permanent residency in Canada. He has been considering establishing residency in North Dakota to allow us to be closer together throughout the process, as I am from Manitoba. Will establishing residency in another state while trying to become a permanent resident of Canada hinder our application at all?

No - it won't.
 
He is an American citizen, he can live wherever he wants in the USA. He can also easily have a visitor visa for 6 months in Canada if he wants ;)
