I am a few years late filing my tax returns in my home country.

I'm working to remedy that now but....
If worse case scenario happens and a court judgement is made against me in my home country.....will that cause a problem with the application for my wife to sponsor me?

Probably not affect the sponsorship application. But during your PR application process there is a background check and I can't say how the said court verdict will affect your immigration. Usually defaulted tax payment will be recovered by attachment of any assets or property as per the court order. According to my knowledge there will be no criminal charges on the tax defaulter. However, when there is a court decision existing against your violation, you should settle the matter early to avoid any complication.
