My girlfriend's year 1 tuition fee is $26k and she got a scholarship worth $32k, but it's split into 2 years. So basically the 2022/2023 scholarship is worth only $13k. She needs to show the rest of the $13k + $10k living cost.

I wanted to know if I pay for the remaining $13k so that she has enough money to show on her bank statements, would it cause an issue? Can she use only the receipt without the payment showing on her bank statements or will the visa officer question the payment source even if she has the payment receipt?

That will do, she can show proof of tuition fee payment, attaching transfer form or note from you (unconditional financial support)....indicating that first year tuition fee is paid in full
