If I am present in Canada for more than 3 years (fully in), can I apply for citizenship?
Or do I have to wait 5 years (so 2 more) even if I am already present for more than 1095 days?

You can apply as soon as you meet the residency requirement. You don't need to wait five years.
 
You are eligible to apply once you have over 1095 days in Canada

Hi,
you have to spend in Canada minimum 3 years (1095 days) within last 5 years. If you did, you can apply anytime now.

Yes, while you can apply for citizenship as little as 2 years, you still need to list your history for past 5 years prior to application. That includes time before getting PR status.
