So my previous workplace owed me some money for hours worked before my IEC visa expired, and they ran it through payroll after the expiry date. Is this going to flag up when I submit my application (going via the outland common law sponsorship route)? I'm terrified I'm going to get in trouble. Should I include a letter or something explaining what happened? Am I worrying about nothing?

I don't think it is going to matter. The visa officer probably won't even notice. If he/she does, have an explanation prepared and keep some proof of it.

I dont think you will have any problems with that either.
thats very small and immigration is a different sector so i dont even think they would know.
dont worry to much about that :)
