Hello,

So, I am planning to marry my Canadian fiancée once the whole COVID thing starts to die down. His family are all supportive and will be coming down, though I don't speak to anyone other than my Aunt Lori & Uncle Jim in my family and haven't for over a decade. Will my estrangement from my family make it harder for me to prove the legitimacy of this relationship?

Probably not, invite other friends and the like and write a note explaining estrangement (briefly). Assuming your other proofs are okay, and not internet relationship or arranged marriage, should be okay.

All things being equal doesn't help but if file holds together otherwise...

Well, what do you mean by "internet relationship"? We did meet online but we've met in person in both of each others' cities and have travelled together. To Seoul, to Bangkok, to London, to Mexico, etc. :)

I meant mainly online where you hadn't spent much time together.

Anyway: rough point is if there's just this one issue and no others, should be okay.
