I believe just the signature of your manager on the reference letter would suffice.
Just make sure that the below is shown in the letter:

  • a reference or experience letter from the employer, which
    • should be an official document printed on company letterhead (must include the applicant’s name, the company’s contact information [address, telephone number and email address], and the name, title and signature of the immediate supervisor or personnel officer at the company),
    • should indicate all positions held while employed at the company and must include the following details: job title, duties and responsibilities, job status (if current job), dates worked for the company, number of work hours per week and annual salary plus benefits;
its not a reference letter. He has given me an affidavit which has all the requirements of CIC, and it was notarized. Will it be accepted, as the HR denied giving me a reference letter?

Ok guys, something new in my online application but still nothing substantial:

[This is still the same as it was on 3rd November 2018] Review of eligibility - We are reviewing whether you meet the eligibility requirements.

[New stage] Review of additional documents - We are reviewing the additional documents you provided.

I am in the same situation. Because a hd department refused to give me a letter in desired format I used the following theme:

1)An official letter (with a letterhead) from the hr department which includes information about positions and the periods of the employment.

2)2 references on a white paper(without an letterhead, he refused to sign with it) from my direct supervisor (the deputy head of a department).

Each of them include the same first paragraph about the name of the positions I held, working hours (20 and 40 respectively) and the periods of employment .
Next, duties which I performed in an each position were written in the each of them.
Such reference were sighed by him and I included his business card (includes contact information).

3)The last one were pay slips, in my case it was employee earnings certificates where it was mentions that my employer was my tax agent and included information about my income.

I really hope that provided information will be enough for them.
