Time studied/worked without Study/Work permit valid?

So I reckon it is required 3 years of stay in Canada to apply for Canadian Citizenship.

If I study in a program in Canada that doesn't require a Study Permit during 1 year, will this 1 year count towards the 3 year requirement?

Or is it only valid when i have a permit with me?

Your question is a bit confusing. Spending three years in Canada doesn't allow you to apply for citizenship.

You first have to become a permanent resident of Canada. You can become a permanent resident of Canada by applying for PR through one of the programs listed here: http://www.cic.gc.ca/english/immigrate/apply.asp

Once you have become a permanent resident of Canada, you can then apply for citizenship once you have spent 3 out of the last 4 years living in Canada. 2 of those years must be after you became a PR. Days before you became a PR are only counted as half days for citizenship purposes.
