Don't worry. They will as you have sent the letter with the receipt copy. Same thing happened with me while submitting CA state PCC with full application. My final submission date was 12th May 09, I submitted all my documents and a letter explaining reason for delay to submit US state PCC. Also included the copy of the application for the same and finally submitted the US sate PCC on 27th May 09. It worked.
