work visa processed in Toronto airport or Ottawa airport

I am transferring to Ottawa in January from San Francisco, USA. My company is handling the processing of the work visas for me and my partner. My question is will the processing of our work visa be handled in Toronto or in Ottawa? It seems that all flights from San Francisco to Ottawa pass through Toronto, and since that will be our first place of landing in Canada, I wonder if that is where our visas will be processed. If they will be processed in Toronto, does anyone have an idea about how long that takes? I'm in the process of looking at flights for January and am wondering if I need to allow for processing time in Toronto before I select a connecting flight from Toronto to Ottawa.

The visa will be processed at your first port of entry into Canada. So if you are flying SFO - Toronto - Ottawa, the visa will be processed in Toronto. I would leave a minimum of two hours between arriving in Toronto and leaving for Ottawa.
