We applied under Federal Skilled worker.
Can we applied again if our file get rejected ?

Only if you have improved your score to at least 67 points. Maybe with a higher degree, have more years experience on NOC 38 professions or a permanent canadian job offer. Take a look to the FSW guide in www.cic.gc.ca
