You do need to have the funds for at least 3 months in the bank before you apply and may have to prove that those funds are available at the time of landing.
You should send a cover letter with your temporary file number, make reference to the passport numbers and include copies of information/picture pages.

I wouldn't, because these are just additional documents and the MAPP does not require passport numbers.
I would make changes to the application for permanent resident after receiving the nomination.
Can anyone else provide some advice?
You should also include copies of your new passports and disclose any other changes since the time of your application, just to be safe and avoid further delays.
