Yes, we plan to apply, wait for the approval from Mississauga and then to make travel arrangements after that.  I am worried about my son's status, as it takes 12 to 14 months for his CCC to be processed. So, other than the fact that his dad is Canadian, I have nothing concrete that proves he is a Canadian.  Upon arrival in Canada, I hope that his passport is stamped with a visa long enough remain in the country to receive his CCC.

No, no, no.  You need to register his birth with the Canadian embassy in Tokyo and advise them of your planned travel to Canada and ask for a travel document for him.  That will be all the proof he needs until you receive the certificate.  Leon knows more about this and maybe he will chime in here.  But that's the jist of it.

One other proof that the application has been received at Mississauga is the tracking report provided by the courier firm.  DHL, for example, updates the whereabouts of the application at every step, as it wends it way to Mississauga).  Given the consequence of error, I want to be able to prove to DHL (or CIC for that matter) where the aplicaiton was at last report. Once the application arrives at Mississauga, I will print the "arrival at destination" report, save it to hard drive, and have it in case of "loss" or misplacement.

Nov 09 Approved; sent to Hong Kong.
Interview April 4, 2011 (so slow!!). Passed.
15 April 2011 New medical done.
7 July 2011  COPR received.
15 July 2011 landed in Vancouver. At last.

Come to Canadian Embassy and apply proof of Canadian citizenship for your child. They would ask you to provide evidences prove he is your natural child. If you don't have enough, DNA test would be required. Yes, it is a lengthy process. However, if your child is under 2, ask Canadian Embassy to provide him Temporary Canadian Passport to go to Canada. This is his right. And it takes much shorter, only 15 days for getting temporary passport.
