my wife had a study permit, then graduated got a work permit(2 years ago) which expires Feb 2012, she only worked 6month total then got pregnant and have not worked since, if her work permit does expire and her inland app is still in process, does she have to apply for extension of work permit or is she still legal since the inland app is still in process?

in various threads I keep on seeing It is important to maintain "legal status", if her work permit is expired that means shes not in legal status anymore correct?

I think that because you have already applied for her PR while her work permit was still valid, then she is on implied status. Did you send of an OWP application with the PR application? If so, when you get AIP, your wife will also get an open work permit.
