I understand FBI background clearances are good for 3 months. My wife's clearance expires on September 26th and they received our package from FedEx on Aug 8th. Since they haven`t gotten to our application yet and the processing time is 66 days for spousal sponsorship at the moment, will they accept the FBI clearance in our application or make us get a new one? Should we be sending off for another FBI clearance just in case since it takes 8 weeks.

The 3 months refers to when the application is received by CPC-M.  So, you are fine.  As your wife's record was less than 3 months old before it got to CPC-M, it is valid for a year from the date it was issued.

The 3-months period is NOT an expiration date, it is a validity date with reference to the date of submission of the application only.
