i am a canadian citizen with nexus, my wife an american who is right now in the process of being a pr does not have nexus.
i would love her to get nexus so we can both travel through the nexus lane, but was wondering if it would complicate things on the pr application in any way?

I can't see how it would complicate the PR app. Make sure you're honest about the app in progress and I suspect you'll be fine!

While your spousal application is in process, I suggest you not use the nexus card. Because, using nexus IRIS scan machine when entering Canada does not require you to have your passport Entry stamped.

Mean to say, if you use Nexus Lane or Nexus Kiosk inside Airport when entering Canada, your passport will not have Entry stamp to Canada.

however, you could write an explanation letter to Canadian mission that because you used nexus card, so there is no entry stamp in the passport. Also, send them photocopy of your nexus Card ( both side)

Sometimes, entry and exit stamps are required to determine your residency period in Canada, if you r a PR holder.

It's very important if you have any complication or issues with CBSA / CBP in connection with your Nexus membership, solve it prior to your spousal sponsorship. Sometimes, CBSA put bad notes in NCB ( Non-computer Based Entry) which could effect your spousal application.

Hope that it helps you.
