Here is the scenario we need advice with...Wife: naturalised Canadian citizen living abroad. Me: waiting for PR visa based on family class sponsorship. Baby on the way (new surprise development while waiting for the visa process to run its course), will be born before our planned emigration date (this summer). What will be the likely scenario / process of getting over to Canada with a baby born abroad to a Canadian mother and non-Canadian father??

The baby will be a Canadian citizen, all the mother has to do is apply for proof and she can get a limited validity passport. see:

You should note that the child, if born abroad will NOT be able to pass on citizenship to any of his/her children born abroad.
