Name confusion

Hi everyone,
Are there any pakistanis on this forum that have dealt with a particular name issue?
For instance my husband's passport name is Saif Muhammad, but his name on all official documents in the US including social security card, college transcripts, work etc is Saif Abdul Majid. Due to new changes introduced by the Pakistani consulate while issuing his new passport they made Muhammad his last name and did include Abdul Majid.
My question is that is it necessary to include a letter clarifying this in the initial stage while we send documents to CIO or wait till we get to the local offica stage. They already ask you on the forms "any other names that you go by" and we have listed Saif Abdul Majid". Please advise on when is it a good idea to submit this letter clarifying the confusion to canadian authorities. My husband plans to get a new passport sometime early next year so we hope to show the name corrected in the passport.
Thank you!

I would suggest first correct the passport and then apply. the applicant's name should match the name in the passport and for any other names in the other docs, you should have enough proof to support it.

Tried sending you PM but your inbox is full.
My answer to your PM:
Check if the bank draft has been cashed (meaning it was already received), else, if you still can cancel it, and you have all your documents ready, then probably cancel the draft and get a new one then send docs again via FedEx. Saves you the stress and wait time. Just write a cover letter though explaining why you canceled the first draft and are sending in a new package.
