My wife received her visa and will be coming from Japan to live in Toronto in September. Question: if she transfers flights in Vancouver is that a problem? Does she have to show her visa and immigration papers in Vancouver? Is this considered landing when she arrives in Vancouver, or only when she finally arrives in Toronto?

No problem.  If the first stop is Vancouver, then the landing would be in Vancouver.  Yes she will have to show her visa, immigration papers and provide an address to IO for mailing the PR card.

Make sure there is enough time between landing in Vancouver and the connecting flight to Toronto. The landing process, is usually pretty quick, but if there are a lot of people landing at the same time, then hold up could occur. Otherwise she could miss her connecting flight.
