I want to inquire whether ill get the fee i.e. $550 back if my application is rejected?

If your application rejected through CIO straight forward on Stage 1 then YES CIO will refund fees.

But not refunded after Full docs send and when your E-case is IN-Process etc on stage -2 or in later stages when your application reached to VO/CHC during processing time rejection.

But can u please guide me what are the circumstances that cause rejection either at first stage or later, if any are in particular so that i can take care of.

depend on your application, work experience match with NOC, immigration points is very important too if you dont get or qualify minimum 67 points then application will reject too, IELTS result also play the role in certain NOC's, somany reason depends on each other , even if you dont fill your forms completely as per manual or missing documents not submit on time etc are also reason for rejection, before/after during review of your application by CIO / CHC.

Read Section 7 of the OP 6:

If the application is incomplete or does not meet eligibility criteria (assessed on the basis of documents provided only - background checks are performed later to verify the documentation), the application is returned.  If it passes the completeness check and the initial review, it will get placed into processing, and then you cannot get a refund if the background check reveals that you are ineligible.
