If for whatever reason my Federal Skilled Worker application is rejected, would it go against me if I applied for a Canadian work permit in the future (with arranged employment)?

It shouldn't really. Normally refusals doesn't influence on others categories as long as you are declaring everything correct.

It depends on what the refusal was for.  If it was based on misrepresentation it would definitely affect future applications.  However, if you just didn't meet the requirements of a program/category then it wouldn't create any future complications.

Generally speaking it should not impact your future WP application, if you paper work in place.

For Misrepresentation you get a ban of certain time  for future Visa application

Agreed. If you are made inadmissible for security reasons, misrepresentation and/or medical reasons, your future applications will be difintely impacted.

The post has been changed.  It originally said "applied for Canadian permanent residence in the future."  Now it says "work permit".  A work permit is a temporary document.  The applicants is supposed to leave Canada when the work permit expires.  A visa office might see a refused FSW application as an intention to settle permanently.
