I am a Canadian citizen and am driving down to the US and will be flying back.  Do I need a passport to fly back to Canada?    I have a Birth Cert.  I am a natural citizen of Canada, born there.  Again do I need a passport to fly back?

Yes.

The new WHTI says that Canadians must have a valid passport or NEXUS card to "enter or transit" the U.S. by air.

Any flight that you would be taking back to Canada would, by definition, transit the U.S. by air.

The rule is meant to improve security on U.S. flights.  So even flights that are scheduled to leave the U.S. would be covered.
