As long as your application package (complete, as per CIC's definition) reached CIC office on or before the expiration of the LMO, you should be okay.

Check the processing time at the office responsible for your region.

You say "complete as per cic's definition", how about if someone went at the embassy and applied on May 20th, had everything filled but the IMM 5645 form was not taken by the officer at the time (incl the birth id's).  about June 2nd he received a letter by DHL from them asking for the form now, IMM 5645 form, which he sent, but the LMO has expired at the end of May, which would have been in between the date he first went (may 20th) and the time they contacted him again.

also does that means the processing times start back to 0 again on the day they got that form, IMM 5645 form?

Still should be fine as the application was received before expiry of the LMO.  And processing time should not start again from 0.  They will make a decision as soon as they receive the document AND review the file.  They would have assigned a Bring Forward date on the file to give you the time to submit the required documents and review the file for completion.
