Can my employer apply for a work permit/visa for me while my pr application is in process?

Is this consiedered dual intent?

If this is allowed and my work visa is approved before the PR does this mean I will have to come back to my country to submit the passport upon request?

An oppoturnity has arised internally to be crossposted to canada but my boss wants me to ensure it would not affect my current PR application if I got the job and they start applying for my work permit/visa.

Yes, and yes. 

If your country has no objections about its passport being couriered, you could send it for the PR visa to be inserted and land from within Canada by going to the border with the US or trying to schedule an appointment with a local office.
