I currently only have US citizenship. However, a couple years ago I applied for Portuguese citizenship, and I believe that process is nearly complete, so that I probably will have dual citizenship by the time anyone looks at the application. Should I note this anywhere?

I would just fill in the application as your status is today.  You can always send in more documentation if they ask for it later....which visa office are you going through??

We'll be going through Buffalo, I believe. I've always lived in the US.

I qualify for Portuguese citizenship as the child of a Portuguese citizen, but have never lived there. I visited once as a child, but that's it. My parents decided to register my siblings and I so that it will be easier to travel/live/work in Europe, should we ever want to.
