Does applying for study permit and immigration conflict each other?

In immigration eyes, applying for a temporary and permanent resident status, can sound like a dual intent. It's not illegal or wrong, but has to be properly explained.  In order to answer your question, you need to provide more information and be specific. Are you in Canada or overseas? Under which immigration program/category you intend to apply? Please provide more info regarding your country of birth, Canadian school and field study.

I had my 2-year graduate study in Canada and has been working in Canada for 6 months under post-graduate work program. My wife is working in China and just got accepted by a Canadian university. She will apply for study permit soon. Meanwhile, my wife and I are also applying for permanent resident status together. Will our application for permanent resident have a negative effect on her application for study permit?

Have you already filed your permanent resident application? If yes, when and under which program? Do you know anything about CEC (Canadian Experience Class) http://www.cic.gc.ca/english/immigrate/cec/index.asp?

I have not filed my application for permanent resident yet. I think to be safe, it will be better to file the application after she gets her study permit. What do you think?

CEC needs one year work experiece AFTER graduation, which I do not have. ( I have been working full-time for 7 months by now). So I am afraid I am not qualified for CEC yet

I think you are right. In fact, since you don't qualify for CEC as of yet, the only program you can apply, at present time, is the skilled worker category. I believe your spouse should try to apply for study permit first, following which, once you are eligible, you could apply for your CEC.
