I have to cross the border to renew my status in Canada, and my application (in-Canada spouse) may be in by then. I won't have any proof that I have applied yet. How should I present my situation to the officials?

Also, is this the best alternative if I have been out of status longer than 90 days? I know that I can apply without being in status, but I have been told that I have to get back in status before being granted PR and keep in status. So I'm trying to figure out the best way to get across the border (I am a US citizen) and get back home (Canada) without risking everything.

An easier way of doing this is to extend your stay by mailing out an extension of status form.  Under the reason for applying, state that you have a PR application under spouse in-Canada in process.  Attach a photocopy of your PR app along with this form.   Btw, this is assuming that the border IO placed a stamp on your passport stating the date of your arrival in Canada.
