Case pending due to US Immigration issue

I am a citizen of Pakistan, currently living in the United States. The Canadian Consulate in Buffalo, NY received my application on March 27, 2007. I was on F1 (student visa) at that time. In September 2010, my application was transferred to New York, and the consulate asked me to resubmit all documents. At that time, my status in the United States had expired and my case was with Houston immigration court. My FBI records does have arrest record by ICE. When consulate asked for explanation, my attorney wrote a letter explaining that that arrest was due to over staying in the US, and the case was in the court.

Recently, the immigration court has denied my request for cancellation of removal, and I am going to file an appeal against the decision. I have strong feelings from CAIPS notes that my Canadian application as Skilled worker is in delay because of my immigration status in the United States. I have no idea how I can work with CIC to resolve this issue, and I am very thankful for anyone who can guide me in this regards.
