I am on work permit now. My wife, who came here as a visitor and later got work permit based on my work permit, has charges against me.

So my question is, do these charges affect later when I'll be applying for immigration in Canada (even if I dont have any criminal record) ?

Yes, Immigration will not process with charges outstanding.

But I mean to say is, is there any obligations if - I had charges against me in the past but NOT proven guilty ?

Then they aren't outstanding then are they?  You were found not guilty, but you do still have to mention them in the application.
